Both machines have internet, but also they have a VPN between them, is the any way to route the traffic through the VPN?

You can manually specify the addresses to use for connecting between the devices.
Sure, but the final IP address is going to be the same through internet, and through VPN, how to force that the communication will be through VPN?
That’s an odd setup, but then it’s not up to Syncthing but to your routing tables and whatnot. An application doesn’t decide how packets get routed.
